a rebuild is generally considered fixing whatever the hell broke. no one replaces everything in the tranny, that would be silly since it's a hell...

if you're paying $1300 for parts alone you're getting seriously ripped off or you're replacing everything in there, which isn't usually necessary....

i had my car doing that at one point and it was because my flywheel was in multiple pieces, but the fork was fine. it could be just a bad clutch....
